Below are descriptions of the various windows of the software. Click on the linked words on this page to navigate between sections and use your browser's back button to return to where you left off.

The Main Menu is the first screen you encounter with the software and has the following options available:

  • Create — creates a new project file
  • Open — opens an existing project file
  • Search — allows you to search across multiple files for specific plant or experiment details
  • Replace — replaces the configuration file


The main Viewer has three empty panes: two on the left and one on the right. The right pane is the Spreadsheet Pane, which displays the individual plants that have been imaged with their associated information. Under each plant (defined by a unique identifier) is a list of the plants imaging sessions (entries associated with each time the plant was imaged).

The top left pane is the Session Pane, which displays the information for a selected session.

The bottom left pane is the Thumbnail Pane, which shows the thumbnail previews of all the images of a selected session. Clicking on a thumbnail replaces the Spreadsheet Pane with a larger image preview. Clicking on the Back to Spreadsheet button returns you to the Spreadsheet Pane view.

At the top right is the search bar, which is used to filter plant entries in the Spreadsheet Pane based on matching information to the keywords. You may type in as many keywords (separated by spaces) to further filter results in the Spreadsheet Pane. Clearing the search bar will bring all entries back to the Spreadsheet Pane view.

Across the bottom of the Viewer window are five buttons:

  • Image — click to start a new imaging session (available on in 2D Mode or 3D Mode)
  • Calibrate — click to perform calibration
  • Import — click to import imaging sessions from file (available only in Explorer Mode)
  • Extract — click to export selected plant images and information to file (or all plant images and information if none selected)
  • Edit — click to edit the information of a selected plant or session

The File Search Window has the following buttons:

  • Explore — opens the project file selected in the Search List in the Viewer Window
  • "+" — opens a popup to find existing project files to add to the Search List
  • "" — removes a selected file from the Search List

In the middle of the window are two empty panes: the Search List on the left and the Plants List on the right. The Search List shows all the project files that are currently being searched. To add additional files to the Search List, click on the "+" sign at the top of the screen. To remove a project file from the Search List, click on the file you want to remove and then click on the "" sign to remove it.

The Plants List shows all the plants (i.e., PIDs) from all the project files listed in the Search List. The first column in the Plants List (i.e., File) is the file name (i.e., File Name in the Search List) so you know to which file in the Search List it belongs.

In the top right corner is the search bar, which may be used to filter plant entries in the Plants List. The search filter is activated whenever you type (or press the delete key). Once you have found the plant(s) of interest, use the File field to identify the plant's project file. Click on the project file in the Search List and click the Explore button at the bottom of the window. This will open the project file to the Viewer Window.

Input Session

The Input Session Window consists of the Plant Information pane on the left, the Session Information pane on the right and "OK" and "Cancel" buttons located in the bottom right.

In the Plant Information pane is a series of input fields for plant-specific information. Similarly, the Session Information pane consists of a series of input fields for session-specific information. Additionally, at the bottom of the Session Information pane are two selection boxes: Image Orientation and Exclude.

Changing the Image Orientation value from "Original" (how it was captured from the camera during imaging or read from your computer during import) to either "Rotated Clockwise" or "Rotated Counter-Clockwise" is a convenient way to adjust how the thumbnails and image preview are displayed in the Viewer Window.

Changing the Exclude value from "False" to "True" will result in the current session to be skipped during a Save. This provides a convenient way to remove unwanted data from your project file.

Run Session

During either image acquisition or import, the Run Session Window displays a progress bar at the bottom of the window and an image preview in the pane on the right.
